Why Fish Die in New Tanks -- and Why It Has Nothing to Do With the Fish

The most common experience for first-time aquarium owners: set up the tank, add fish within a day or two, watch the fish die within a week while the water looks perfectly clear. The water looks fine because the problem is invisible -- ammonia, building from fish waste and uneaten food, is colorless and odorless at lethal concentrations. The water hasn't built the bacterial colonies that would convert it to something harmless. This is called New Tank Syndrome, and it's entirely preventable. Fish excrete ammonia continuously through their gills and waste; in the ocean or a river, this dilutes instantly to negligible concentrations. In an aquarium, it accumulates until bacteria establish and start processing it -- and that bacterial establishment takes time.

The nitrogen cycle has three stages: ammonia (produced continuously by fish and decomposing organic matter) -- converted to nitrite by Nitrosomonas bacteria -- converted to nitrate by Nitrospira bacteria. Nitrate accumulates in the tank and is removed by water changes. Ammonia and nitrite are highly toxic to fish; nitrate is tolerated at low concentrations.

The Four Ways to Cycle a Tank

Fishless cycling (recommended): add an ammonia source (pure ammonia, fish food that decomposes, or pure ammonia drops) without any fish present. Bacteria colonize the filter media over 4-6 weeks, processing the ammonia completely. Only add fish when ammonia and nitrite both read zero and nitrate is detectable -- proof the cycle completed. This protects fish from the toxic ammonia spike entirely.

Fish-in cycling (still common): add a hardy fish species (danios, white cloud minnows) while the cycle establishes. Requires daily or every-other-day partial water changes (25-30%) to keep ammonia below 0.25 ppm -- the threshold above which gill damage begins. More stressful for the fish, requires more work from the owner, but gets fish in the tank faster. Do not use expensive or sensitive fish for a fish-in cycle; the stress and ammonia exposure permanently affect fish that survive it.

Seeded cycling: add established filter media (gravel, a sponge filter, or filter floss) from a cycled aquarium. The bacteria colonizing that media immediately begin processing ammonia in the new tank. A fully seeded cycle can complete in 1-2 weeks instead of 4-6. Adding a bottle of liquid bacteria (Tetra SafeStart Plus, Dr. Tim's Aquatics One and Only) achieves a similar effect with commercially cultured bacteria.

Instant cycling: large amount of seeded media from an established tank can cycle a new tank nearly instantly. This requires a donor tank and enough media to handle the bioload -- most practical for fishkeepers setting up a second tank with spare filter capacity from the first.

Testing: The Only Way to Know Where You Are

A liquid test kit (API Freshwater Master Test Kit is the most widely used) measures ammonia, nitrite, nitrate, and pH accurately. Strip tests are inaccurate for ammonia and nitrite at the concentrations that matter most. Test every 2-3 days during cycling. The cycle is complete when ammonia reads zero, nitrite reads zero, and nitrate reads above zero on back-to-back tests 24-48 hours apart -- both zero simultaneously confirms the bacteria are present and working, not just that ammonia happened to be low.

After the cycle completes: test weekly for the first month to catch any disruptions (temperature changes, new fish added, medications that kill bacteria). After a stable tank is established, monthly testing is sufficient for most setups. Always test before and after a significant change -- adding large amounts of new fish, using antibiotics, or cleaning the filter aggressively.

Maintaining the Cycle Long-Term

The beneficial bacteria live primarily in the filter media, not the water column. Cleaning the filter media under tap water kills the bacteria from the chlorine/chloramine. Always rinse filter media in old tank water removed during a water change. When replacing filter media, seed the new media alongside the old for 2-3 weeks before removing the old -- replacing all media at once destroys the cycle and causes ammonia spikes. Water changes with dechlorinated water don't harm the cycle; large water changes done incorrectly (with cold tap water shocking the system) can temporarily stall it.
